The Yale themes do not meet our requirements for the website, so we would like to make a customized website and upload our own theme. We have an employee in our department who can take care of the implementation. I read all the documentation you have online, but I wondered whether once the forms are signed any drupal theme can be uploaded or not. Our employee is added onto the Yale system and can modify the content on our dev server, but we would need to upload a new theme.

Yes once the process in the link has been followed and the site has been configured properly, your developer can create the custom theme and deploy it to your site via Git. The changes are then verified by our team and the code is merged.
